Brown stain on fresh ceiling plaster

Hello! Nice to meet everyone.

I put in downlights recently and had to patch the old light holes. In the last 48 hours I have patched two holes with first layer of mud that have since turned brown.

The first one 48 hours ago is much darker and browner than the second, 24 hours ago.

Photos are attached.

Can anyone advise why this has happened, and how to repair? Will sanding, applying 2 more layers and leaving to ventilate and dry solve this before I paint?

Thoughts: I think it may have happened because the rooms were not ventilated after patching (windows closed, people slept in the rooms) and it's perhaps condensation/moisture related.

Two other rooms were also patched 24 hours ago with ventilation and no one sleeping in them and they are fine.

The water in the patch product has taken the dirt it came into contact with up there, diluted it and it has travelled through the substrate along with the water. Water evaporated dirt/stain remains
Paint it when dry

Ok so one person thinks it's just dirt from the roof, and another thinks there is a leak.

1. The ceiling wasn't dirty.
2. I used a ready-made product called Gyprock Multipurpose Joint Compound.
3. I am on the top floor and the holes in the ceiling have been there since May (I'm only just getting around to patching them). There has never been any leaking in any of the 4 rooms and there was no wetness or moisture in the roof when I felt around in there while patching.

Could it be that both rooms that ended up with brown marks did not have ventilation overnight but people sleeping in them (hot bodies = condensation/moisture)??

The kitchen and loungeroom both had ventilation and no one sleeping in them and they did not go brown.

Should I do the remaining two layers of mud over the brown stains, and then use the zinsser B.I.N primer before I paint?

Yes that's the exactly right, however I would paint it first coat then use the zinsser after the stains become apparent again, showing through the paint, and use the oil based one, the "yellow can", that's the best.
